Gone Girl takes up the story of Nick and Amy Dunne's difficult marriage, which is floundering for several reasons. Nick, a former journalist of some seriousness, loses his job due to downsizing. In a somewhat desperate state of mind, he relocates himself and his wife from New York City to the small Midwestern town of North Carthage, Missouri, where Nick is from. There, he opens a bar, using the last of his wife's trust fund, and runs it along with his twin sister Margo. The bar provides a decent living for the three Dunnes, but the Dunne marriage becomes more and more dysfunctional. Amy loved her life in New York and hates what she considers the soulless "McMansion" which she and Nick are now renting.

After renouncing leadership and taking in the remaining Woodbury citizens, Rick has resigned into farming and taking care of pigs, one of which appears sick. Rick also refuses to carry guns, in hopes of being a better example to his son, Carl. The prison has become an ideal and peaceful location for the survivors, who manage to keep walkers from entering. Michonne continues to search for The Governor and plans to search for him next in Macon. While out in the woods to clear snares, Rick finds a tattered woman named Clara and becomes suspicious. Rick converses with her about her life and her husband. At her camp, Clara attempts and fails to kill Rick to feed her zombified husband and stabs herself to join him as a walker. Daryl leads a small group, including former army medic Bob Stookey and Beth's new boyfriend Zach, on a supply run to a retail store. When Bob causes an accident in the store, walkers pour in from the roof, and Zach is killed when he is bitten by walkers. When the group returns to the prison, Daryl informs Beth of Zach's demise; Beth does not display emotion, saying that she no longer cries and instead decides to be happy she got to know him. Patrick, Carl's friend who has become ill, collapses and dies in the shower rooms, and reanimates as a walker.

Daryl and Carol follow a car marked with crosses to Atlanta. Their car runs out of gas, however, and the pair are forced to spend the night in a nearby women's shelter - one that Carol had stayed at before. The next morning, they travel downtown and ascend a tall office building to get a better view of the city. Daryl spots a van with similar white crosses hanging over a bridge. On the way to check it out, they are ambushed by Noah, who steals their weapons and runs off leaving them to fend for themselves as several walkers attack. Carol attempts to shoot Noah with a pistol she was still armed with, but Daryl knocks her just as she shoots causing her to miss. The pair decide to continue on to the van. Inside, a label on a gurney leads them to believe the group they're following is based out of Grady Memorial Hospital. Walkers surround the van, trapping Daryl and Carol inside. They brace themselves as they intentionally rock the van off the ledge, survive the fall, and begin traveling towards the hospital. They enter a courthouse across the street to plan their next move. Gunfire erupts, and they discover it's from Noah, who was being attacked by walkers inside the building. Daryl reclaims their weapons, pinning Noah down under a bookshelf with the intention of leaving him behind. Carol insists on rescuing Noah, and Daryl reluctantly gives in. Noah reveals that he knows Beth, and that she helped him escape from the hospital. They decide to work together to free Beth, but Noah warns that the police will be coming soon to investigate the gunfire. As they evacuate the building, the police hit Carol with their car. Undetected, Noah restrains Daryl to keep them hidden, while Carol is placed on a gurney and loaded into the car. Noah assures him that they have medicine and a doctor who will treat her. The two commandeer a truck and travel towards the church to enlist Rick and the rest of the group's help.

Devlin is accused of being involved in the deaths of Mayor Lowen and Glynn, among others. Prior to the pending investigation, he fires McManus from Em City. Querns replaces Glynn as warden and of course plans to make waves. Brass goes completely nuts and tries to kill Jackson Vayhue (now paroled and playing ball again) after Vayhue snubs him. He's arrested and sent away. Father Mukada learns that Hoyt's rich parents adopted him at birth. Mukada tracks down his mother and they share a loving, tender reunion. As he is also cut off from Cutler's wife, Miguel slips into the seductive arms and drugs of his cellmate, Torquemada. Rebadow and Stella reunite. Pablo stabs another inmate and goes to the Hole (where the poor prisoner is now stripped naked AND held in a restraining chair). Vern is stabbed in the stomach by Beecher. Although Gloria tries to comfort him as best she can, Ryan is barely able to cope without Cyril in his life. Ryan forgives his father for past sins, and they decide to start over. Keller told Beecher that he'd taken care of the Aryans, and those cryptic words come true when a mysterious package arrives at the post office. The contents are a poisonous powder which kills all the Aryans immediately. In Oz's final moments, each section of the prison is evacuated, and every last characters gets on a yellow bus, ready to vanish into TV history.

The agency's new owners visit Sterling Cooper to reassign Pryce to one of their India-based companies. A replacement for Pryce is introduced to the company. Ken, however, brings a riding lawnmower into the office. During a party to celebrate Joan's departure, a secretary runs over the replacement's foot, allowing Pryce to keep his job. Meanwhile, after tendering her resignation, Joan finds out that her husband has been blacklisted as a surgeon. This episode takes place in the first few days of July 1963, leading up to Independence Day.

Ray thinks Ally gets too much homework and campaigns to the school board to reduce the amount.

Rick returns to the prison and tells Maggie and Hershel that Carol killed Karen, and thus he sent her off. Meanwhile, in the quarantined cell block, Hershel continues to care for the sick, with Sasha and Glenn assisting him, as the conditions of the infected worsen, with many succumbing to the flu and reanimating as walkers. Despite their dire situation, he maintains optimism and comforts the other people in the quarantined area. The reanimated quickly increase and overrun the cell block, and Hershel, Glenn, Sasha and Lizzie fend for their lives. Hearing the gunshots inside the prison, Maggie rushes to the quarantined zone, while the exterior fence gives way to walkers, who are killed by Rick and Carl using automatic rifles. Maggie manages to enter the cell block by shooting the window, eliminates the remaining undead and rushes to her father's aid, while Hershel is tending to a dying Glenn. As Carl reassures his father, Daryl's group returns, and Bob administers medicine to the remaining infected survivors, including Glenn and Sasha. Hershel returns to his cell block and breaks down in tears. When Daryl approaches him about Carol, he only tells him that he should speak to Rick. The remaining survivors dispose of the walker corpses. As Rick and Carl continue to tend to their crops, the prison is revealed to be observed by the Governor.

Tyreese, Carol, Lizzie, Mika and Judith continue in the railroad tracks on their way to Terminus. Carol tells Tyreese about Lizzie's sympathy for walkers and Mika's lack of toughness, like her own deceased daughter Sophia. While Carol and Mika get supplies, Tyreese and Lizzie encounter a walker who gets trapped within the tracks; Lizzie pleads with Tyreese not to kill it, as it is not a threat to them. Carol tells Mika that she has to eventually learn how to fight instead of run, while Mika tells her she can kill walkers, who she views as a threat, unlike her sister. The two then stumble upon a house in a grove, where the group decides to take shelter. The next day, Lizzie plays tag with a walker, which Carol then kills; greatly upsetting Lizzie. Carol and Mika hunt for animals after witnessing a forest fire in the distance, but Mika is unable to kill a deer. Mika later finds Lizzie feeding the trapped walker in the railroad tracks and contemplating letting it bite her so she can join them, but the sisters later flee after a herd of charred walkers emerges from the woods near them. While Carol begins to warm up to the idea of staying at the grove, Tyreese admits he has nightmares about Karen and is not ready to be around other people. When the two return to the house, they discover that Lizzie has stabbed Mika to death, as Judith lay vulnerably nearby, because she wants her sister to return as a walker. After Tyreese, Lizzie and Judith enter the house, Carol secretly and tearfully prevents Mika's reanimation. Tyreese and Carol debate what should be done with Lizzie, in which Tyreese tells Carol that Lizzie admitted that she had been feeding the walkers at the prison, leading him to believe she killed Karen, but he realizes Lizzie would not have the strength to move the bodies, and Carol points out Lizzie would have let Karen reanimate. Nevertheless, the two conclude that Lizzie cannot be around others. The next day, Carol executes Lizzie and admits to Tyreese that she murdered Karen and David. Tyreese forgives her but tells her he will not forget it. After burying the girls, Tyreese, Carol, and Judith then proceed to Terminus on the railroad tracks.
